We love the alphabet linking chart and consonant clusters chart for practicing letter, key word, sound. For example, A, apple /a/. Does Fountas & Pinnell have something similar for long vowel patterns such as vowel teams, silent e, and diphthongs?

No. I am not familiar with any lessons in Fountas and Pinnell that use the alphabet linking chart by practicing the sound in isolation. You typically read the chart b-bear. The sound is in the beginning of the word bear and stressed within the word. Sounds in isolation are usually too abstract for young children so sounds are associated with a meaningful picture or word. Once letter names are pretty well controlled reading the linking chart is no longer necessary. The ABC linking chart is a reference tool for monitoring and making connections to solve when reading and writing as needed. The letter clusters, consonants and vowels, are taught as phonograms or spelling patterns. The consonant clusters are more consistent so the consonant cluster linking chart is available to use as a reference tool. The vowel pairs depend on the letters around them so are better practiced as spelling patterns with the consonant attached, your anchor charts from the lessons. The anchor charts are more personal to the children, build a better memory trace.
